Thanks to Jack Brindle's quick response from Elecraft, the mystery has been solved. The cable from the KAT500 to the KPA500 is missing 4 pins.

Do you mean that the cable was missing 4 pins in addition to the 5 pins that it normally does not have?

I have two cables. One goes from the k3 to the kat500. one goes from the kat500 to the kpa500.
Before getting the kat500, I had an elecraft cable going from the k3 to the kpa500. I moved that one to the kat 500. It is not missing pins. The cable I got for the kat500 to the kpa500 is missing pins. Are you saying it is supposed to be missing pins? The cable they supply is missing pins 1, 4, 6, 7, and 8 on purpose. The band data however is on pins 3, 9, 13, and 14. If you have continuity on those pins, then I guess the KPA should follow the KAT (which follows the K3). Page 19 of the KPA manual shows the required cable (so you could home brew one). It's also shown on page 8 of the KAT manual.

Oh. When I said missing pins, I really mean missing continuity in the cable. There may be pins showing, but not connected internally in the cable.
